This is going to be a rather lengthy post so bear with me.
I have a 1992 notch that I am converting from 4 Cyl. To 5.0. My donor car was a 1990 GT.
I swapped out the computer harness, body harness, and the dash harness from the 1990 car.
My problems are numerous.
1. I hit the brake and it activated the trunk pop switch. Brake lights came on as well. I disconnected the wires for the deck lid. Lights work and brake light works.
2. My power windows and door locks do not work. I jumped a ground wire to the main plug at the black wire connection at the kick panel for the door harness and they now work even with the key off. The locks still don't work.
3. I have turn signals at the front but no running lights or head lights.
4. Have not checked for reverse lights.
5. Car is running perfectly and I have dash lights.

I understood that the dash harness had to be compatible with the main ecu harness but does the headlight harness and The door harnesses have to be changed? I swapped out the body harness so the trunk popper doesn't make sense. I didn't keep any of those harnesses so I'll have to go buy some if so. I'm sure of the answer to this but I'm looking for a little clarification.

yes, they are not compatible

You should have used every harness and wire from the donor
