ENGINE SWAP QUESTION

Ok, I have a 94 v6 that was a stick shift . I have replaced the engine and trans with a 95 v6 and an automatic .
I have a few questions
1. I can not get the shifter cover to fit , is there a difference in the stick shift and automatic floors ?
2. I have an extra plug located on the fire wall on the passenger side that has no where to be hooked up to , any ideas what it would be for ?
3. The car runs rough when you first fire it up and has a hesitation when you go to pull out, any ideas ? Are the computers the same?
Thanks,Jim.

Is the transmission from a 95 as well? If so, it's an AOD-E and needs a computer from an automatic car to run it properly. On an AOD-E the shifts are controlled by the computer by inputs from the gear selector, TPS, and RPM.

As long as you get the harness from the same year and same model it should all plug in.
