Is it legal in most sanctions to run the hard lines inside the car for a short length? I want to run my proportioning valve inside the car where my cowl used to be.
This is for a HPDE/autocross car and I don't want to do anything that wouldn't pass tech at the track. Thanks.

I have never heard or read anywhere that this would be forbidden under the rules of any racing body. It may be under strick showroom stock class rules, but in any class where they allow mods then I think it would be allowed.
I did this myself on my road race Mustang. I had it come up through the floor on the left side of the driver seat, attached a bracket to the inside of the rocker panel to steady it and mount the preportioning valve, and then had the line go back under the floor to the rear brakes.

Thanks, I plan on running the lines from the master cylinder into the cowl area (to clean up the engine bay) with the proportioning valve on the passenger side. I don't think I will need to change the settings while driving.

As far as auto-X is concerned, you'll want to look at separate issues such as allowances for drilling holes and the purposes for which they may be drilled. Not all categories have the same allowances, so it would help if you have a reasonable idea where the car would otherwise fall.
Technically, I don't see problems as long as the tubing does not attach to structures that can deflect relative to each other, is protected against chafing where it passes through the sheetmetal, and isn't likely to be inadvertently damaged (such as by catching your foot on either the valve or a line or by impact from a toolbox during packing up or transit). I'm not building the car to compete, just for fun, so I'm not worried about class rules. I just want to make sure its safe and can pass tech for HPDE events etc.
Good advice though, much appreciated.
